Problem 1 - plateauing in CCD frames

Problem 2 - ghost peaks (the 586cm^-1 peak is a ghost of 841cm^-1 peak from an earlier CCD frame)

This plot has an average dark frame subtracted from each individual frame (alternating colors) to avoid the "plateauing" problem . Also, the CCD is flushed with a dark scan prior to each frame exposure to get rid of image ghosts. Notes: S-G smoothing and B-ALS baseline correction were not applied in this last image. The plateauing problem in each frame (blue) should be tested more thoroughly to determine what is causing such an extreme variation across the pixels in a dark frame. A third problem is apparent in the "chunked" processing of the first image: the ends of each chunk (green) should match up. The system memory has been doubled which will hopefully eliminate the need for processing the whole spectrum in chunks. The Old Man and the Sea Moby Dick A Bridge Too Far
